Multiomics Made Simple!
Same sample. Same platform. Same run.
Measure RNA and protein together from the same FFPE or FF sample—in a three-step simple workflow, with results in just three days. Access the simplicity, precision, and speed of the nCounter Analysis System, with robust digital readouts for both protein and RNA. Bulk multiomics has never been easier.
nCounter Multiomics Highlights
- Sample to answer in 3 days: Rapidly generate actionable results with minimal hands-on time, all from a single sample and one platform.
- FFPE & FF compatible: Generate reliable answers from the most challenging sample types. Compatible with whole slide FFPE and fresh frozen (FF) samples.
- Flexible content options: Create your multiomics assay by combining any pre-built human gene expression panel with the new high-plex protein panels ranging from 200-500+ targets.
- Integrated data analysis: Overcome multiomic data harmonization challenges when using multiple platforms. Visualize RNA and proteins together or separately with pathways scoring, heat maps, volcano plots, and correlation maps.
Consistent Results from an Easy Bulk Multiomics Workflow

Day 1
Using FFPE or fresh frozen sections mounted onto a slide, target proteins are recognized by highly specific oligo-conjugated antibodies with photocleavable linkers.
Day 2
After overnight incubation, the oligos are removed by non-destructive photocleavage and retained for digital counting. RNA is then extracted from the same slide and barcoded using pre-built nCounter panels.
Day 3
Both protein and RNA signals are counted during the same run on an nCounter Pro platform. Data from both analyte types can be processed with a single, integrated software.
Flexible Multiomics Panel Options
Stackable 200-500 plex nCounter Protein Panels can be combined with any nCounter Gene Expression Panel. All nCounter Protein Panels require use of the nCounter Human Immune Core Protein Panel, which contains 11 key housekeeping genes. Protein Panels can be combined to maximize marker coverage.

nCounter® Human Immune Pathways Protein Panel
This ~200-plex panel enables analysis of proteins focused on immune pathway content.

nCounter® Human Tumor Signaling Protein Panel
This ~300-plex panel enables analysis of proteins focused on tumor signaling.

nCounter Multiomics FAQs
The nCounter multiomics solution offers several key advantages over other
potential solutions, including workflow simplicity, sample flexibility, speed to results and data
integration.
- Only platform to provide multiomic answers from the same sample in the same run.
- Automated workflow with a short turn-around time: sample to answer in 3 days
- Compatible with challenging sample types, like FFPE
- Large selection of RNA panels to run with the protein panels
- Flexible multiomics panel options- custom targets can be added to predesigned panels
- End-to-end solution with integrated data analysis
Initial offerings are compatible with FFPE and FF tissue. Additional protocols for lysates will be available soon. The initial multiomics protocol will focus on whole slide FFPE tissues as well as fresh frozen tissue. Additional protocols are being developed for cell lysate and plasma sample types and will launch in 2026.
We will be introducing a new analysis software with multiomics analysis capabilities. One of the primary benefits of multiomics on nCounter is that the data for both analytes (RNA + Protein) is all the same direct digital counts. This makes it possible to combine data visualizations including heat maps, volcano plots as well as correlation tables that compare gene expression and protein expression. Additionally, already existing gene expression-only data can be combined with protein data from multiomics studies using the updated pipeline.
The initial protein panels at launch will include human panels focused on immune pathways and tumor signaling. The content for these panels was designed to complement our nCounter Oncology or Immunology panels, including our popular 360 series. Custom capabilities for proteins will also launch as an antibody labeling kit capable of labeling 5-10 antibodies. After the initial launch, Bruker will explore the development of additional panels. If there is a focus area you would like to see- please let us know! We’d love to hear from you.
nCounter protein panels include antibodies that have been validated at various stages of development and manufacturing. Antibodies acquired through a partnership with Abcam arrive with validation data that includes up to 10 different methods (Western blot, ICC, IHC, ELISA, IP, ChIP, flow cytometry, peptide array and dot blot). All antibodies included in the nCounter panels also have Abcam IHC associated images. Additionally, as part of development and manufacturing, BSB performs a series of validation testing. A comprehensive white paper outlining the commercial protein panel validation will be available later this year- stay tuned for more details!
